A. in Halo:Combat Evolved, 343 Guilty Spark warms immidiately to the Master Chief and calls him a "Reclaimer" -- he also hints he is of a lower class than MC when he insists that only MC can insert the index into Halo. (the AI on Halo 05 makes a similar remark). REclaimer implies that humans could have once controlled the Halos (humans = forerunners).
C. The Covenant are a 'copying' culture. Covie Engineers can duplicate and manipulate, but not invent. They got their technology from the superior Forerunners who the Covies now revere at near-godlike status. (curious that the Prophets gave no chance to the Humans to be assimilated... could they feel threatened by humans?)
D. The Prophets main language is English. Historically... well, you work around this one, but it can go with some measure that the Forerunners passed them this language. And Covenant script is very similar to Arabic symbols used in the English language today... perhaps it is our lettering evolved several millenia?
E. The Halos have gone off before, as a last ditch effort to kill the Flood and killing the Forerunner race in the process, as planned (supposedly... except for a few surviving branches, perhaps?? The ARK that carried a few surviving humans through the FLOOD. An obvious allusion, leading to belief that Earth (or a vessel of it) was unscathed by the Halos, but left a now-deserted and desolate planet to re-populate and thus create human history as we know it today.
F. The forerunner symbols on artifacts are strangely familar to John (MC, Spartan 117) and his fellow Spartans on Reach and Sigma Octanus IV.
G. There's some weird time-travel crap going on with Cortana and the "Keeper of the Luminous Key"... a Covenant AI with her 'bones' at the core.
I'm really throwing stuff out now... but the Human-Forerunner Theory makes the most sense out of anything to me.
