Boren's Sydrome, from handling a crate of plasma grenades on an off-homeplanet war.

That's how he survived the Flood, then he escaped on a pelican with other survivors (Polaski (a pelican pilot) and an ONI official).
First Strike then explains how to they go to Reach, regroup with several other Spartans, Dr. Halsey (mother figure of the SPARTANS and founder of the program), and an admiral. Then they blow this huge Covenant space station and go to Earth :P Lots of stuff in that book.

To play or not to play....

Basically he escaped in a Pelikan.

This Pelikan later linked up with the vessel the Master Chief and Cortana escaped on and wallah all was well in the universe.

At least that is the cannon version (or so I am lead to believe).

However I would like to throw another idea out there for you to chew over. What if the Flood wanted Sgt Johnson to survive? While this may sound a bit far fetched it also kind of makes an errie sense.

We are lead to believe that Sgt Johnson has a sort of immunity from the Flood.

I think at some point in the game Sgt Johnson is almost infected by the Flood. When I say almost I mean he was infected but not in the normal manner. As Sgt Johnson had Borens syndrome it was difficult for the Flood to infect him as they could not easily adapt to his nueral network. However the usual behaviour for the Flood is to simply kill what they could not control.

We also learn throughout the books that Sgt Johnson has bits of Flood DNA and even possibly dead Flood cells in his body. Ok. What if those Flood cells and DNS is not dead but DORMANT. What if the Flood sent Sgt Johnson to deal with the Master Chief? The Flood make Sgt Johnson look all good and immune due to his Boren syndrome. to all intents and purposes it looks like Sgt Johnso escaped the Flood.

The Master Chief thinks he is helping Sgt Johnson by keeping the reasoning behind his survival a secret.

Later on after the threat of Halo is dealt with the Flood remnants within Sgt Johnson switch on. We all know Sgt Johnson is one mean fighting machine. It is likely that Sgt Johnson is a Spartan I. This is another reason (possibly the main reason) the Flood let him survive or chose him for this mission.

Sgt Johnson is already strong add the strength of the Flood and you would have more than a match for the Master Chief. While I hope I am dead wrong I see a fair amount of evidence to support my idea. I like Sgt Johnson a fair bit as a character within the Haloverse so I do hope he doesn't turn bad in the end but if he does could you imagine how much damage he could hand out?

Lets face the Flood have had plenty of chances to either kill or infect Sgt Johnson yet he still lives and to all intents and purposes seems to be infection free.... (or is he)...

Wikipedia it! Or read the books! He once captured an entire crate of covenant plasma grenades and used them against the enemy. He won and was decorated, but he also contracted "Boren's Syndrome" from the radiation. It completely ruined his nervous system, and the doctors gave him a couple weeks to live. Because of his ruined nervous system, the flood infection form spores could not take over his body. When they tried to though, they left their DNA in his bloodstream, giving him regenerative abilities that helps him in battle (A dumb explanation for his invincibility in Halo 2) and giving him a chance to live. It's not really "classified," the Master Chief simply left these details out of his report because he didn't want ONI Section 3 to kill Johnson and perform an autopsy on him to find out why he lived.

Yep. In the books. Pretty much any question you have from the games are answered in the books. But then the books raise even more questions. But I suggest you read them anyways.
