Okay so I understand how humans came to survive and thrive after the Halos were activated.. obviously life was far enough away from the Halos.. but if all sentient life was destroyed nearby.. how were there still Flood specimen? Or is this a question that no one knows until H3?

Correct they are not, but Halo destroys all sentient life in a certain range, which is "Flood food" in a sense. SO i'm wondering how the hell they are still around.. if maybe the Halos were flawed or the old school flood were just really really fat and had the calories to burn :)

halo was built not to destroy the flood but to destroy their food(which cortana mentioned in halo 1).

People. I understand that Halo is not a bomb that blows up the flood. Halo activates, Flood still lives. I just find it hard to believe that the Forerunners would built such gargantuan/elaborate machines that only contained the Flood (no more reproduce) as opposed to destroying them (they "starve" without sentient life to "feast" on)

ok, here's a timeline of what happens:

1. Halos activate
2. All sentient life within 3 galactic radii of a halo dies
3. Flood, without food, go into dormant/hibernation state (as stated by 343 GS in Halo 1)
4. Present Day-humans and Covenant have ventured from their respective homeworlds and into the heavens
5. The Covenant, being more advanced than humans, find Halo first
6. Being nosy and having to know everything, the Covenant accidentally released the Flood from containment on Alpha Halo
7. Flood begins spreading again
8. Alpha Halo is destroyed (in a blaze of glory)
9. Flood is contained on Delta Halo but not in the Library
10. Sentient lifeforms arrive and infection begins again, except this time there is a Gravemind who essentially controls the ring and all subsystems
11. Gravemind teleports/gains access to In Amber Clad and by that, High Charity.
12. The Flood can now go anywhere it wants unless Cortana blows up the fusion cores on In Amber Clad.

Maybe it's impossible to kill the Flood. Bungie's never really explained the physiology of the Flood in great detail. We know the parasite form does the infecting and conversion into the combat forms, but how much of the Flood needs to be destroyed to make it inactive? Is it like a virus that can't be killed, allowing even the smallest particle to infect a host? Or is it too adaptive a creature that there is no universal method that will guarentee the Flood's extinction? Maybe Halo 3 will tell.....Cortana should be getting some info outta Gravemind on the Flood backstory.

The two posts above me were uber helpful. I didn't know the flood went into a hibernation state, I could never really understand 343 when he talked. Thanks for the help.

Some of the Flood were contained on the Halos, apparently for study. That's how the race survived the destruction of all lifeforms they could inhabit.

The flood went into a hibernation like state and were able to survive until the covenant let them loose on the halos
