I don't think so. I may be wrong, because I haven't read Halo: The Flood yet but, I don't think it says anything about Sargeant Johnson dying or not. Of course, he was got by the flood so he could have been anywhere when Halo blew up.
The ending of SJ blowing up is just an easter egg (not really, just a prize for beating the game on legendary) thrown in the game. I'm only offering information you want to know. ***SPOILER**** (I can't believe there are still people that haven't read the books) In the book First Strike, the MC picks up a pelican with the Longsword. On the longsword are 3 people (the pilot, a marine, and your's truly SJ). Mc gets spooked because he saw the video of SJ getting attacked by flood. He isn't sure how he survived, but lets him aboard the ship. Later in the book the person who is responsible for the spartans Dr.H tells the MC that SJ survived because of plasma grenade exposure. He was exposed to so much of the plasma grenades that the flood could not infect and take control of him. That's how he survived and that's how he is in Halo 2. I remember asking Sketch about how SJ survived (before the release of First Strike), but a few months later my question was answered. I hope this answers your question or thought.
