I've read all of the books and played all of the Halo games to date. From this I can probably guess that the Ark is just beyond the outer rim of the Milky Way galaxy, but the galaxy that you see from the Ark was not the Milky Way.
The one seen from the Ark was a barred spiral galaxy, and the Milky Way is just a spiral galaxy. So in that case it could just be that fact that we were looking at another galaxy as the Ark was facing away from our galaxy.
So this brings us to the next question. Where is the Chief?
I think the general consensus floating around, is that the section of the Forward unto Dawn with the Chief and Cortana inside, was only transported a along part of the way. I believe that they lie along the path of the portal between the Ark and Earth, but will either be on the very edge of the galaxy, or they lie just inside the rim.
As to the planet that we all saw at the end of Halo 3, well it could be just about anything really, but one thing is for sure, it's NOT ONYX. That planet was completely destroyed. Leaving us with a load of sentinels floating around.
It could be another form of shield world, or even a planet with living, breathing Forerunners on it, but then again it could be a distant Covenant planet, a link to the Precursors, or something far more disturbing, like a world full of Flood.
Whatever it is, I hope that in the end, the Chief and Cortana make it safely back to Earth, and meet up with the rest of the Spartans somehow, ready for their next mission.
