awsome theory! also bungie stated that halo and marathon were in seperate universes: a.k.a PARALELL UNIVERSES! they said that to kinda throw people off of the trail a bit. me and some friends think that since bungie are working with activision and not microsoft now, (meaning no more halo :'(! ) we think they may perhaps re-make marathon for newer consoles (or maybe pc) with a stronger connection to halo 3's ending and marathon 1's beggining, including links from each storyline to the other...
P.S: Script from terminal 7 Level: Halo, clearly states on the last line of the last paragraph "But I want something far different from you, Reclaimer. (Talking of Master chief)

Not exactly sure what this means but i think its saying that Chief will follow the forunners example and he will do this during the marathon trilogy...

When they say different "universes", they mean different game universes. As in seperate canon and lineage, not "parallel" universes. Things in Halo do not work that way.
Bungie even stated about 2 years ago that Halo and Marathon will never collide. Also, this scenario is impossible because Bungie own the Marathon IP but don't have the Halo IP, Microsoft do not own the Marathon IP but own the Halo IP - see where this is going?

My theory is that it's a planet the Forerunners fled to once they reseeded the galaxy of life in the aftermath of the Halo's firing.
Anyone who thinks the Forerunners all died are wrong. They had loads of Shield Worlds - which most of them made it to - and after the Flood was dormant, the galaxy safe, they left their Shield Worlds and reseeded the lives they'd catalogued over the final years of the Forerunner-Flood war.
They then passed down their Mantle to humanity (making them Reclaimers and giving them the ability to use their technology) and exiled themselves from the galaxy for their failure to protect and uphold the Mantle - they sought a peaceful place to co-exist and follow in the wake of the Precursors.

The bolded parts are the important bits. Bias betrayed the Forerunners during the Forerunner-Flood war, he joined with the Gravemind and went rampant. During the 100,000 years of living on the Dreadnaught, he became meta-stable (the stage where an AI is a true person) and wanted to prove to the Forerunners he has become good again.
He tells the Chief, "and you shall be my example". A previous Terminal states that he infiltrated the Ark's slipspace portal and has control over the destinations. Putting 2 and 2 together leads me to believe he's sending John (a Reclaimer) to where the Forerunners currently reside in order to prove that he's changed.
