Maybe the Flood are just a biological weapon of a greater enemy still...
O here is another theory about how the Flood were created.
In the Marathon Series there is a creature called a W'rknacnter. In PiD (which is set in the Marathon Universe) the player has to stop a dreaming God from awakening (many people have come to the conclusion that the dreaming God is a W'rknacnter). Now in PiD when the Dreaming God dreamed its dreams became a REALITY. So the monsters you fight in PiD are the creation of the God's dream. So if the Dreaming God is a W'rknacnter then it is possable a W'rknacnter somehow got into the Halo Universe and dreamed which created the Flood (this is before the forerunners encountered them). The W'rknacnter can create Chaotic creatures and the Flood seem very Chaotic. This is just a theory so dont flame me please.
If the Ark is a bubble universe that will survive the Halo detonations then it's likely a way to escape the end of the universe, a serious problem faced by the Wyrcnter and Durandal. In Infinity didn't Durandal claim to find a way to escape, that involved releasing a terrible evil? I think it likely that the Flood are the Wyrcanter and got in through something like the Ark. I also think an intelligent AI such as Durandal or MB would hitch a ride away from the Big Crunch in the Ark. When I first heard Mendicant Bias he sounded so much like Durandal I thought it was him, found by the forerunners in the Ark, but I think he would have told him his name. Is it possible it's the other way, Mendicant Bias, Cortana et al end up in the Marathon universe to be researched by Bernard? I'm not too sure actually, this immortality across the closing of the universe stuff is pretty heavy.
I really want to see a marathon connection so I might just be grasping. "Bungie has announced they are in seperate universes" this is technically true with my connectioning.
I have no analysis on what the planet at the end is, other than I have a gut feeling the chief is a universe away from his friends.
Note I haven't really read this MYTHICLY long thread, I just wanted to throw some of my musings in to support Wyrcanter guy.
