Dude...your logic makes no sense. The "portal" is a slipspace portal, where they travel through a different dimesion to enter the SAME dimension again. Heres how it works:
You start in our dimension A, at point A1. You travel through the slipspace dimension B, to reach a different point in our dimension, A2, that can be incredibly far away. Your logic seems to suggest that they are in a different dimension when they go to the Ark. In reality, there just on the outer edge of the galaxy and they used a slipspace portal to go through.
Now you might ask, whats so special about this portal then?? Well, normally, SS portals close almost instantly. This one is held open for a long time to allow mass transport to the ark. Thats why its such an important thing.
