Halo 3 takes place 200 YEARS before marathon, When master chief's part of the ship slips into the marathon universe, It is still the same exact year he was just in. He floats in space for 200 years until you see the colonized mars appear, And then get eclipsed by the sun eclipsing luna in the background.
Interesting theory, but I'm going to have to disagree with you here. First off, Mars was not the colony ship, rather Deimos, a moon of mars, was excavated and turned into the UESC Marathon. Also, if we look at the the time line of Marathon and compare it with that of Halo errors appears. The Marathon launched in 2472. In 2794 the Marathon is attacked by the Pfhor and the events of the first game take place. This is in stark contrast to Halo, where the events of Halo 3 take place and end in the year 2553. If Master Chief made it to the Marathon he was 241 years early, quite a bit of time to float around outside the colony ship before waking up (and without being detected too, especially given the size of In Amber Clad. Furthermore, the sun wouldn't be eclipsing Luna (the Moon) since at the time the Marathon was attacked it was approximately 12 light years from earth (see timeline linked above for this, based on the emergency message sent by Marathon AI Leela). From this alone we see that the object Master Chief arrives at can not be the good ship Marathon.
At the beginning of the legendary ending, Right where Cortana is awaking the chief from his little nap, You see a small object that looks just like the security com device that the security bots in marathon had.[/i]
The MADDs (that's the Marathon Automated Defense Drones) did not have any such communication device attached to them. They only appear in the first Marathon game and are activated by replacing the defense system circuitry. From the game itself; "Now that you are better armed, our first priority is to reactivate the Marathon's defenses, under my control, so that we may offer some resistance to the aliens. I have built three replacement circuit boards for the defense system, but cannot move them from the manufacturing center without assistance." This quote can be found here, scroll down to terminal #3. Also, please find a few images of a MADD at this link that clearly do not show any communication antenna similar to that depicted at the end of Halo 3.
The next game that bungie puts out will take place in this universe, They ended the story ark with the flood, And now they will make a game that involves the marathon story ark.
Another problem exists with this. Anyone who was an fan of the Marathon series and followed it as diligently as some of you do Halo can tell you why. What I'm referring to is an infamous pair of emails that were sent in the summer of 1998. The Marathon players in the audience may well remember the Marathon: Gold hoax that was started with this email. The excitement generated by the bogus claim of another Marathon sequel prompted this response from Bungie themselves in which they clearly state that they were done with the Marathon saga and had moved on to better things (anyone know what they were up to in '98/'99... ;-). Also the Marathon scrapbook (yeah, I am that old) mentions that Bungie had ratified this statement and insisted they were done with Marathon for good (check page 29 for those of you with access to this holy tome of Bungie history). So far, it seems, Bungie has left the Marathon for good.
As I was watching the last server video from the IRIS (ARG) and these are extremely fast frames, but I think that I caught a picture of a Phfor enforcer and a Compiler (Marathon 2). I'm serious, it changing my whole outlook on the future of the series, and I suggest you all review those videos of IRIS.

The compiler is slightly viewed from and angle, looks as if it is sitting on a throne, and the enforcer is getting disentigrated from his right, facing us.
The enforcer photo may have something to do with the Forerunner/ Flood war, as it is right after the frame where " but If we fail (if the forerunner fail to save the earth)". Post what you think.
These two images, while in my opinion look not even close to either the S'pht Compiler or Pfhor Enforcer, have nothing in common with the concept sketch you link to. Further more, the S'pht were a client species of the Pfhor while the Enforcer served a role similar to military police. Furthermore, in the Marathon storyline the Jjaro (the Forerunner equivalents of the Marathon series) had left the known universe at the time the Pfhor made an appearance at the Marathon. Now, if the Jjaro are to stand in for the Forerunners, the above conclusion simply would not work given that the Forerunners would be gone by the time any Enforcer would have been around.
Now, I'll admit I'd be the first one in line to buy if Bungie were to release a remake of Marathon under the guise of a "Halo 4," but expecting such is simply (and no disrespect meant) ignorant. Bungie themselves have stated they were done with the Marathon series. Halo may be filled with references to Marathon, but in the end those references are little more than nods to their past game series and to the fans of those games. Though we can say that, after nearly ten years from the release of the last Marathon game, Bungie could have changed their minds. There is just no way to know for sure.
After all, Durandal did tell us that the truth is the first casualty of war.
