Let's get one thing straight the planet at the end of Halo 3 is not Onyx, this is because Onyx was destroyed at the end of "Ghosts of Onyx" and all that remains of the planet are some of the sentinels and the core of the planet where Fred, Linda, Kelly and the others are, within a Micro-Dyson sphere.
The Marathon-Halo link:
As Bungie own both of theses titles they will obviously drop in the odd link to the other games, take ONI for example. In Halo ONI stands for the Office of Naval Intelligence so we can look upon these links as a form of homage.
But would it really we practical to cross the Halo storyline over to the Marathon storyline? I don't think so.
How could you justify the huge change of the MC turning into a security guard, i mean this is the person that saved Humanity and we reward him be stripping him of his Spartan armour and turning him him into a guard.
Mars is between 200 and 400 million miles from Earth depending on the time of the year so his history wouldn't just be forgotten especially with Earth so close.
I really think that the relation between Halo, ONI and Marathon is just down to the fact that they are made by Bungie, so every now and then they'll drop in a reminder.
Bungie's next project might even be a remake of Marathon and we'll probably see hints pointing towards Halo, but we won't be controlling the MC in the game.
As to the location of the MC and Cortana, well they're on the edge of our galaxy as far as i can tell. So although Halo itself has finished i don't think this will be the last that we'll see of either of them.
