Seeing as none of you can answer my question, I shall answer it. E=mc² is used to work out the binding energy of a nucleus. This is the energy that you need to supply to "split the atom". It is also used to work out how much energy is retrieved from fusion or fission.
However, m isn't wholly mass in this case. It is either the mass defect, which is the difference between the mass of a nucleus and the mass of its constituent parts, or the mass difference between the original nucleus and the newly created one in fusion or fission.
