You go and defend Earth. You find out about another halo, you and many people go there to stop the Flood from being released and while you are there you meet 049 Innocent Flame Monitor of installaion 12. He guides you and your Spartans along around the ring for a level. Then there is a problem. Remember this guy is nice and trust worthy. Not.....paranoid.
On a nearby moon there is an auxillery security station. All contat with the base's communications and systems are lost. You are sent in alone. You find lots of Covenant there and automatically assume it was them.
After infiltrating with Cortana you fcrawl through a vent and fall through. You are in a massive room with hundreds if not thousands of cryo tubes. Each containing a different Flood specimen of every known and unknown species. You're about ready to freak out when you turn around and in your face is an old friend.
You see 343 Guilty Spark. A small conversation, he leaves, you run back to Halo after nuking the site. He's there talkin with Innocent Flame about how you blew up the other Halo. Flame gets pissed off and you have two of them against you. Meanwhile all this is happening guess what? The Flood are re-released. They go all out and attack and you must go and do your best.
Then a transmission is intercepted. A prophet, a high ranking prophet at that, is on Halo. You go, capture it, and almost make a truce. Well 049 and 343 are still pissed and are trying to kill you and set off the ring. The Covenant are even more pissed and are coming at you along with the ever hungry Flood.
Prophet is extracted, you tell 049 the truth, he goes back on your side, and the ring goes up in Flames. As you leave there is one last ship that needs to be taken. You get on board and you go to a scientific lab where plenty of engineers are floating around a central object. You move them aside and see the Voyager 2 satellite.(the satellite is real)
On it are Earth's coordinates(they are really on there). And you realize that we showed them where Earth was, not them just finidng it. They believed it was a Forerunner artifact, but it was an old 1970's relic of our own. But both sides were wrong.
God steps in, proclaims himself as the Forerunner and we all feel really -blam!- and die. The end.
Well the last line kinda sucked, but hey why not.
