At that point in the game, installation 04 is not filled with the Flood. During the level "Halo", both the humans and covenant have just landed on the ring. The Flood are not released until the Covenant go looking for them.

Originally, (it can be seen both in early versions of Halo and also in Halo 2) it was intended that ambient life would be living on Halo. While the Halos are fortress worlds, they have gravity relative to that of earth, a breathable atmosphere and various livable climates. There is water and plenty of flora, therefore it makes sense that if the Forerunners wanted to place ambient life on Halo, they certainly could have.

It is the soldier, not the reporter, who has given us freedom of the press. It is the soldier, not the poet, who has given us freedom of speech. It is the soldier, not the campus organizer, who has given us the freedom to demonstrate. It is the soldier, not the lawyer, who has given us the right to a fair trial. And it is the soldier who salutes the flag, who serves the flag, whose coffin is draped in the flag that allows the protester to burn the flag.Father Dennis Edward O'Brien, USMC
