These are things that have probably been said a million times over but I'll throw my voice in.
Gameplay wise allowing players to shine and individual skill to really matter. IE More often then in Halo 2 and especially 3 one player even during team games could quite literally change the face or outcome of the game consistently by simply being more individually skilled then the other players. Basically how wide the skill gap was between players. Great players were a lot better then good players, good players were much better then average players ect...
This is coming from someone who really likes H3 and considers myself good at it but there's no getting around how much the skill gap has been lowered. The focus is now almost entirely on teamwork rather then skill. Not that I don't enjoy that style of play either but I just prefer the old way where being more skilled actually really mean't something.
Being forced to either splitscreen or lan for multiplayer acton. At the end of the day Xbox Live is great and all for allowing people to play anybody and everybody from just about anywhere but it will never be quite as good as those Halo:CE lans with your buddies or even strangers. You can play an amazing game on Live but it doesn't feel as good as being able to share it with your teammates face to face or rub it in your defeated friends faces.
Being able to three shot with the pistol instead of four shot with the Br.
Grenades that actually mattered and were powerful.
A really useful plasma rifle.
