Ok. Sit back and get comfortable, here is the deal.
The Spartan and Foehammer were originally going to get picked up by the Truth and Reconciliation. The Marines of Alphs Base (a home base for human operations) captured the Covie ship after they discovered the Flood. They then would have gone home with covie technology and save Earth from imminent destruction. This plan is shot in the foot by Lt. McKay, the second-in-command at the time. She destroys a fiberoptic cable that connects the Bridge and engineering, to stop the flood from returning to earth and wiping out humanity. With the cable cut the ship rams bow first into Halo and blows up killing everyone and everything on board. Foehammer was still acting on unupdated orders when she tried to pick up the Master Chief. However, it might be a good thing that Foehammer didn't make it or the longsword would never have been aquired and therefore the master chief would have died when attacked by Covie ships later.
There's the story, so now you know.

The details of this are found in the second Halo book --> "Halo: The Flood." I read the trilogy BEFORE getting the game, so did not pick up on how well this book embraces the game plot.

I wonder: Did Bungie say to the authors, "O.K., guys, even though you are successful science fiction writers, before you write a single sentence or start your outline you WILL beat Halo at least three times, and at least once on Legendary!" ? It seems as though they did, or maybe they had a peer review of the books by the game developers; because it is amazing how richly the Halo story is embellished in the books, without contradicting anything in the game.
