This theory was thought up by me and Cool Cow, but I have thought about extending the credit to Eagle 117, his excellent theory which you must read has influenced me and added to my thoughts, its really awesome to see some originality on these speculation posts.

Theory:

Halo was designed as a fortress world, a place that was safe enough to contain and study the flood. The flood, as most of us know are a dangerous species. They forge some kind of symbiotic bond with whatever they latch onto, creating a zombie like creature, who only thinks about eating. Halo has a fail safe just in case someone unleashed the flood, to make sure that the flood would not escape. This failsafe destroys the floods food, therefore the life forms that the flood consume die off. But what if some evil person decided to use Halo to destroy everything...

Enter Ackerson. A man who has an intense rivalry with Dr. Halsey, creator of the Spartan project. She has been considered the reason why the Humans have not already lost the struggle with the Covenant army. She and her Spartans atleast. Ackerson envies her because she gets all the glory, she wins the rivalry between the two. So he starts looking for a way to defeat the Covenant, and take the glory for himself. He finds it in the form of a ring world in UNSC charted but uncontrolled space, a planet called Halo. He sends in a team of ONI Agents, lead by a flash cloned model of the MC. The first objective of the team is to discover the purpose of the ring, and the importance of the Covenant on the ring world. The cloned MC and ONI Agents successfully capture an Elite. They force him to divulge the secret of the ring before they execute him. He explains the significance of the ring being an ancient weapon that will be used to determine the outcome of the war. The team follows his lead, and finds the imprisoned alien life forms, but no weapon. Then Guilty Spark 343 shows up convincing them that they cannot open up the flood to study them, and 343 GS explains the fail safe system, the team are aloud to take DNA samples, but are still convinced there is a weapon on Halo, hidden in the Control Room. With too little a force to storm the Covenant troops guarding the the Control Room, Ackerson and his men leave.

After the team leaves, on the ring world Halo, a discovery of the Flood is made by the Covenant, a few are taken, and as the days go by more and more are killed, Covenant Ships are destroyed as Flood Forms try to take them, and the death toll climbs. Contact is lost with the Covenant Troops there, it seems they have all died.

Back on Earth, Ackerson comes up witha backup plan, he eliminates the troops who he took to Halo, and sets up the Spartan II team. He places a rock he found on Halo with coordinates to Halo, and then purposefully notifies the Covenant of it's existance on a Human Inhabitated planet. The Covenant attack the planet, searching for the Rock, and the Spartan IIs show up on the scene and steal the rock, as Ackerson planned. Ackerson then plants bugs on Dr. Halseys Computer, and starts keeping tabs on all of her Spartan IIs missions. Then After he hears word of Cortana the A.I. being in John's head, and the final preparation of the Spartan IIs mission, he follows his plan, puts three ONI Agents aboard the Pillar of Autumn, then shows the Covenant where Reach is.

Luckily Enough, One Spartan has been keeping her own Tabs on Ackerson, and learns about his big secret. Kelly. She found out about Ackerson setting up the Spartan IIs. But because Ackerson has been keeping Tabs on the Spartans, found out about her snooping, and injected a chemical into her bloodstream, that would eventually kill her.

Then, as we know the Story goes like this, and I believe that this theory adds up:

Reach was attacked, many Spartans died, John left in the Pillar of Autumn for Halo. Kelly, wounded met up with Dr. Halsely, along with the Spartans who were with her. Dr. Halsey then discovers the bug in her Computer and the anomaly in Kelly's blood stream, that is going to kill her. She also finds out about one of Ackerson's secret bases where he is studying something.

On Halo, the Truth and Reconciliation comes to figure out what happened to the Covenant stationed on Halo. They Land. The Pillar of Autumn comes out of slip stream, sees the Truth and Reconciliation, and wonders how it got there so fast. The surviving humans land on Halo, battle the Covenant, find the Flood, and must destroy the ring. One of the ONI Agents dies in the Library's tunnels and is found in Halo: The Flood. The ONI Agent Haverson, learns the rings true purposes, and escapes the explosion along with Johnson, the third ONI Agent. Johnson is the only human who has survived the Flood, and it is because he was the first and only human test subject on the Flood DNA. The other test subjets died. He was the only survivor due to the plasma, and Ackerson decided it would be necessary for him to accompany the Pillar of Autumn on its journey to Halo. There would have to be one human survivor in case everyone else died by flood, Ackerson needed a record. However, Johnson has no knowledge of his testing or involvement with Ackerson because he was secretly drafted into the project when Ackerson discovered that he had the plasma disease, and had a higher chance of survival.

Then they escape the planet, steal a covenant ship, and came back to reach.

Meanwhile, Dr. Halsey and the remaning Spartan IIs come and take the Forerunner Artifact: the crystal. They become trapped when John comes and saves them. He then tells Dr. Halsley about Halo, and she puts two and two together and figures out that Ackerson is experimenting with Flood DNA on humans, so that he can put together a Flood- Human Army and use them to activate a Halo's weapons, aka the failsafe mechanism, and destroy everything in the universe. Ackerson also knows where a second Halo is, and is planning on using that one. Dr. Halsey takes Kelly with her to find a cure to Kelly's disease and defeat Ackerson, in Halo 2 the MC and Company will help, Johnson will learn the truth, Ackerson and Comp. will be stopped, and the Spartan IIs, along with good Human- Flood will attack the Covenant on their homeworld and bring and end to the war. Then everyone will learn the truth about the Forerunner. What do you Think?

I'm sure this is a flaw sorry... but the covie only found Halo by following tPoA from that battle.

The only reason it seemed like there had been so many there for a while was because there were actually, SO MANY of them :)

I'm sure someone could bakc me up on this please....

it will probably have flaws price, but its a theory, so it isnt fact just speculation

What theory does not have flaws? If it had no flaws itwould not be a theory a good theory is some thing that makes sense beyond reasonable dout and is creative.

There is one flaw. How the Covenant found Reach. Remember in FoR? The Recon Probe attached itself to the Iriqious and that lead them straight to Reach.

it is possible achiliess that Ackerson had planned on sending theSpartans later to Halo, and then most were killed and reach was lost, so then he went with the backup plan of creating the Human-Flood people to use another halo weapon

No, sorry, i think they already knew about it, since the Ship Master Elite at the beginning of the Flood saw the PoA emerge from Slipspace near Halo.
