The Truth and Reconciliation blew up. Here's why:
Don't read the following if you don't want part of the end of the second book to be spoiled.

In The Flood, ODSTs under command of Major (I can't remember if he really was a major) Silva assaulted the Truth and Reconciliation in order to have a ship to get back to Earth with (the original plan was for Cortana and the Master Chief to rendevouz with the ship through an escape pod after they set the Pillar of Autumn to self destruct). Silva did not want to destroy all the Flood that may be on the ship (including Jenkins) due to the fact that captured Flood may be valuable to study when the get home. Lt. McKay tries to talk him out of this, since the Flood are too dangerous, but Silva doesn't listen. While she's in the engine room, Jenkins (who senses more Flood on the ship, and doesn't want the ship to take off, since he knows they'd kill everyone and take over the ship) lunges at a fiber optic conduit (that links the engine to the bridge so the ship can be controlled), intending to destroy it. McKay, who previously didn't know what to do about the situation, then sees what her duty is. She walks over to the conduit, and drops a grenade on it... Jenkins mouths the words, "thank you," and the grenade detonates. The ship, which was rising up through the atmosphere of Halo at the time, goes out of control, crashes nose first into the ground, and explodes. No survivors.
