how are the flood coming back you say? wellll.......Johnson, maybe be infected, thats one speculation, but there is going to be another ring world in halo 2 so this other ring world will most likely contain more flood

Sugar and spice and all things nice.......but then the professor accidently knocked a bottle of Chemical-X into the mixture.....and out came the flood.

Or as Furious B stated:
a mummy combat form and a daddy combat form love eachother very much

I have a few serious theories (some aren't mine, but after reading sounds plausible)
* The Forerunners created Halo to be an Library for DNA samples of all life (probably similar to their homeworld. Earth?) If a creature died out on their homeworld they could insert the DNA of the creature into that of an incredibly diverse organism (early and harmless version of The Flood that is only a bundle of cells). Doing this would recreate a copy of the creature and they could breed it and keep it on the installation forever or breed it and ship it back to their homeworld. The diverse organism mutated and started to create its own sentienent life (the little popping things). It broke loose from the labs and took over all the animals on the ringworld that were been kept or getting ready for shipping off. The Forerunners adapted the labortory generators to fire a pulse far out from the ring to destroy allsufficient biomass. All the Forerunners saw it as their duty to make sure this threat didn't make it off the ring and styed behind, destroying all ships capable of space travel. They sent out a broadcast to nearby Forerunners to tell them to bail all installations containing the 'cloning creature'. They fired Halo and destoyed everything in the galaxy.

* The Forerunners explore the galaxy taking all creatures to the nearby laboratory for examination. They found The Flood and because they posed no immediate threat, took them to nearby laboratories. The Flood started to overwhelm the facility and Forerunners pulsed the galaxy to kill everything with sufficient biomass. They sent out a message and other Forerunners destroyed the planet the Flood originated from.

* The Forerunners created The Flood by accident. Seeing them as such remarkable creatures they decided to study them. Normal protocal meant they had to study out in space for safety. The ringworld installations were already up and running for other studies so they took them there. The Flood began to attack and take over the facility. Protocal said The Forerunner had to activate a defense system built in that took out the surrounding area. The Forerunners tweaked the system to take out everything within a galaxy that could support the Flood (made sure they didn't destroy everything).

i read one theory that the flood were created inadvertently, and that they were created in an experiment to extend the life of the forerunners but it all went pear shaped and they turned into those damn annoying monsters.

flood are annoying, but are pretty tough enemies. Can you imagine what bungie will have done to the flood if they do return?? Perhaps the flood on another halo are slightly different, like clever or some still have their energy shielding n stuff.

i suppose if the flood arent returning then what will be replacing them as the game twist??

I think the flood were created accidentally, maybe it started out with a virus and it infected those little poppers and there were millions of them

The flood are a type of parasite.
They are like a disease.

Humans have labs that study... say... AIDS.
The forerunners built Halo to study and contain the flood.

Halo was designed to stop the flood from spreading.

The marines never made it off of Halo. They blew up.
