Say, for sake of argument that the Covenant are provided proof that the Forerunner are Humans and that the Prophets have been hiding that information from the rest of the Covenant in order to maintain their iron grip?
Most likely, a great many of the Covenant will refuse to even look at the evidence, grow angered that anyone would dare flout their beliefs. Some will look, some will understand and some will believe. The Prophets would be spinning damage control.
The elites who came to look at the evidence and believe it in particular. They are quite loyal to the Forerunner. They'd be roused to anger at being mislead, shamed at their dishonour, and would likely act.
The Brutes we don't know enough about to say anything, and the Hunters are just plain mysterious.
The Grunts, are very likely to revolt, but they'd need strong leadership to overcome their cowardly natures.
In the end, you're looking more at a Covenant civil war then an "Alliance" between the Covenant and Humanity.
(Sigh) Ok, first of all: If there was a Covie civil war, there would be no Grunts to kill, and no Elites to beat to death. That be no fun yes?
