Sierra-259 is not Malcolm. Malcolm fell to his death before doing ANYTHING on Reach, and besides, his number is 059, not 259. If they had meant he was SPARTAN-II 059, they would have SAID "Spartan Two Oh Five Nine", not "Spartan Two Five Nine." The zero is not silent. =P
It cannot be a Spartan-III. Regardless of the fact that they were never deployed on Reach, they use a different numbering system than the Spartan-II. Their numbers are A, B, or G, followed by three numbers, eg. A174, B188 G. The first isn't an actual Spartan-II, they never said the numbers for Alpha Company, the other two are Lucy and Dante respectively.
I suppose S-259 could be a Class 2 SPARTAN-II, but they diverted the funding from that project to the SPARTAN-III project. I suppose the project could have found funding elsewhere, but in 2536 Alpha Company was deployed, a full 16 years before the Covenant invasion of Reach in 2552, according to Halopedia anyway. By the time of the invasion of Reach, actually, Alpha Company was slaughtered in Operation: Prometheus, Beta Company was activated, then slaughtered in Operation: Torpedo, and Gamma Company was in training, with the events of Ghosts of Onyx occurring not long after Reach, after the interrupted firing of Instillation 04.
TL;DR Version: Sierra-259 is not absolutely Malcolm, is absolutely not a Spartan-III, and is probably not a Spartan-II, Class 2. However, "probably not" is better than "absolutely not", so I'm going with Spartan-II, Class 2, and assuming they found new funding, at least until I get more information. =P
