Just because the idea of a certain weapon or idea wasn't put into the games until Halo 3 does mean that it wasn't always there. For example, I've seen people saying that the Brutes shouldn't have power armor, or that the Spartan Laser shouldn't be there. I've also seen that Rockets should lock on and Assault Rifle shouldn't be there.
These things were always there, the explanation that Bungie has (which is a good one and makes sense) is that Master Chief is hardly ever in direct contact with the UNSC, so he is unable to get the newest technologies until after most others. For example, he's not getting the Spartan Laser in Halo 2 because the ODST were outfitted before dropping to New Mombasa, but Chief was stuck chasing Regret to the Halo ring.
For the Brutes, Bungie has another explanation similar to Chief's. The Brute's power armor/shielding was introduced and given to Brutes at this time, but the Brutes on the Halo ring were unable to receive it until they got back. The Brutes at New Mombasa were of the first to receive it. And the Spiker is there for the same reason.
Also, the Brutes, while around in the Covenant for a good amount of time, were never really put into as important positions as the Elites, and you don't see them in Halo: Combat Evolved because the holy ring was so important to the Covenant leaders (who you just happen to not see) that they would not trust anybody but the Elites to guard it. When they failed, the Prophets started to rethink their position on the Brutes, and as they were easily usable, they started to replace Elites in important spots. The Elites saw this, and decided to split and help the humans in the war.
