They're similar in the sense that they're both AIs, and are both dictated by protocol to an extent, but they're very different kinds of AIs. 343 Guilty Spark had a level of free thinking and autonomy in carrying out his tasks. He was aware of what was going on, and tried to follow protocol as it best fit the situation.
The Superintendent, on the other hand, is a 'dumb' AI. He has limited self-awareness, is very restricted in his tasks, and does not have the level of independence or personality that a smart AI would have. Though he does help the Rookie and other ODSTs, he still doesn't seem to fully understand what's going on in the city. For example, in the announcement trailer, when the Rookie's pod comes down he interprets it as a car accident. In the E3 demo, when the ODSTs try to detonate the bridge, the Superintendent views it simply as vandalism and says "Keep it clean! Respect public property!" Only after the ODSTs further explain the situation does he help them blow the bridge.
Rampancy is a recurring theme in Bungie games, so it's certainly possible that the Superintendent could become unstable or hostile, but I think it would be very different from what we've seen with other AIs.
