Halo Wars had Brutes in it and so did Contact Harvest (A novel that starts before the Covenant war even started). Due to Halo Wars and Contact Harvest we just have to assume that whilst we wern't aware of Brutes and Drones in "The fall of Reach" and Halo: CE, they still exsisted, and were still part of the Covenant.
Yes there were Brutes in Halo Wars but not in the campaign. (At least I don't think they were, I could be confused). They just added them to multiplayer because they needed another leader. But yea, the Brutes did exist of course, but I don't think they will be present in Reach.
They were briefly involved in the campaign, further skewing the established timeline. When MC faced a Brute in First Strike, there was no listed knowledge of them, however according to Contact Harvest, Cole Protocol, and Halo Wars, the UNSC encountered Brutes 20 years prior. This is the difficulty with having so many different types of media addressing the same universe, there are inconsistencies.
What we do know is that in The Fall of Reach the fleet that attacked Reach was an Elite fleet. Not until the events in Halo 2 were Brutes given command over large fleet manuevers. It is highly doubtful that there will be Brutes in this game, not only because of the story line in place, but because people in general are sick of the limited challenge a Brute offers.
