No what really happened is he died when he, Keyes and Jenkins were attacked by the Flood. But then Bungie made up some story about Boren's Syndrome in the First Strike book to explain how he actually survived the Flood attack. That is still nonsense because even if the Flood can't assimilate something, they still make sure to destroy it (i.e. Sentinels).
So because he died earlier in the game, the Legendary ending was just, as others said, a joke (I know I LOLed!). Then Bungie realized that they had casually killed one of the most useful characters in the game and decided to bring him back. Now he just goes wherever they feel like putting him, because "it's a -BLAM!-ing game".
Actually, if you read the Halo graphic novel, Johnson escapes the flood with harsh words and his M6C. Then the Legendary ending to Halo 1 is, as previously mentioned, non canon.
