Not completely sure how this vacuum system works, but my guess would be it isolates the space between the body and the suit, making it feel a little like a 2nd skin. However a vacumm is after all an area with no air pressure in it. So if the flood would create a hole in the armor it could change depending on the design of the armor. Either:
A) The vacuum is splitted into several sections, a single spot would be vunable
B) The entire vacuum would disapear, leaving the vacuum protection with no effect.
Under all sercumstandses, the flood spores that has to be floating around in the air would sooner or later penetrate the helmets filter system, causing an infection.
Perhaps thinking about it this way helps, forerunner suits couldn't prevent infection, why in the world would human technology be better?
