In the book, it made out the prophets as arogant but brilliant leaders who use religion to assert and maintain control over the alien races known as the Covenant. This is ironically similar to human religious leaders, past and present. The prophet was hardly moved when he heard that a massive Covenant armada, preparing for the invasion of earth, had been completely decimated. Obvously this suggests that there is an even larger Covenant force that will be sent to earth. However, if the prophets do think that they are all powerful and whatnot, then they probably haven't considered what to do if marines or spartans did somehow surround and or capture them. That was the goal for the spartans before the fall of reach. Much like Hitler was ill prepared at the end of WWII, the prophets will probably either a.) commit suicide like Hitler b.) fearfully give up (most likely) c.) do some matrix crap on mc (wouldn't jive...). So yes, the Spartans could probably easily take out or capture the ignorant and stuck up prophets.
