I'd say randomizing it would be best, seeing as you wouldn't know what you were about to fight. Also, some Elites and Brutes coming out of the same dropship would be awesome.
Randomizing it doesn't make sense. It doesn't take into account where either type of ship came from or how it's being used. It also forgets one major fact, which is that the Covenant has always made a point of keeping the Brutes and Elites separated.
The Covenant, a faction well known for breaking everything down into hierarchies, wouldn't just make two variations of troop transport ships without a purpose. While I'm not saying that either the Spirit or the Phantom were designed to be used by specific races, I am saying that both ships were designed with very different tasks in mind.
Phantoms, for instance, are clearly equipped with more firepower and larger accommodations, while the design of the Spirit makes it far more challenging of a target for larger ships out in space; however, it also has little to no breathing room on the inside. Phantoms also have multiple entrances, while Spirits are limited to the two folding hatches on either arm of the "U". That would lead me to believe that Spirits were designed for the quick transport of units through the vacuum of space, while Phantoms were tailored for ground deployment.
That isn't to say that the two are interchangeable, but the fact still remains that there has to have been a purpose for designing the two in the way that they were designed. I would rather see them used in specific instances which better inform the player of their intended functionality as opposed to seeing them used interchangeably.
