Sounds great. I was actually working on something like this, but you pretty much covered it. I'm gonna make some comments. All will be constructive.
Vehicles: I am very, very, very picky about vehicles. Without them, Halo is a bad game. Remove the gauss scorpion and the flame thrower Scorpion. They are really cool, but there's no need for three. I have a different idea.
After achieving a killing frenzy or so, a SW Battlefront reminiscent screen will show up. It will say would you like to upgrade to a Grizzly? If approved, a Pelican will show up, drop off a Grizzly, and take the Scorpion. The Grizzly's main attack now does 1.5x as much damage and fires 2x as fast. The turret also gets a 2x damage boost. It also looks like a Halo Wars Grizzly.
The same thing would happen if a Hornet would achieve success. It would transform into a Hawk and gain more abilities. 2x as fast and fires 2x as fast. No damage boost because it would gain the Chaff Pod ability, which automatically directs homing missiles. A Spartan Laser, Assault Beam, or anything not homing would be needed to destroy it. would be needed to manually take it down. It looks lie a Halo Wars Hawk.
The Covenant Wraiths would gain a 2x speed bonus, a 1.5x damage boost, 2x rate of fire, the turret would become a Needler which could lock on to infantry, and a great splash damage effect. It would set off an EMP not affecting allies, and disabling enemy vehicles and radar for a short time. It would be called a Lich and would look like the Honor Guard Wraith from Halo Wars.
The Banshee's reward would be more stealthy. It would gain a total active camouflage ability that lasts for 45 seconds, and takes 30 seconds to recharge. The plasma cannon would also get a 2x damage bonus. It would be called a Witch and would have purple streamers coming from the wings and have a golden Covenant symbol on the top. It would not gain the missile directing ability like the Hornet.
These advantages would give players a reason not to just take the "big" vehicles and run off. Plus, all players skilled with these vehicles could easily change the game around and would make these now "average" vehicles a bigger target instead of the transport vehicles.
I love the Warthogs, I just think that having a Troop Hog and a Recon Hog seems kinda redundant. But its cool. However, I don't think that there is a balance between Covie and UNSC medium and light vehicles. I believe that the Covenant's medium vehicles are lack variety and their light vehicles have no stealth unit.
Charger: A Prowler, armed with an Assault Beam instead of a Spiker turret. It gains damage the longer you hold it down, but loses charge more rapidly. It is very affective against vehicle and aircraft. It loses the side seats due to room needed for the battery power. It is also .8x as fast as Prowler.
Dealer: A Prowler having no turret, replaced with a rounded bench extending around the front and to the sides. Total capacity including driver: 5. It is the same speed as a Prowler, regarding the number of passengers.
This is my idea for the Recon Hog equivalent vehicle.
Smoker: Based on the Chopper, this vehicle has two small wheels instead of one big one. They are located in the front. Between the two wheels, there is a turret. This is a different kind of turret. It shoots smoke grenades/EMP bombs. These will deactivate enemy radar and provide a passage for the Smoker to go through. The driver also has dashboard which allows him to see clearer through the smoke.
THis should be my final vehicle proposition, and its simple. Once again, it seems redundant to have a Spirit and a Phantom. But, I guess in a situation, each could have its uses.
Weapons: I basically have no problems with the weapons. I love how you included the Halo Custom Edition flamethrower.
For the melee weapons, I feel the Covenant should have an advantage because... well just because. I think the Honor Guard Spear and Gravity Hammer should make an appearance because their awesome. Even though I think the Gravity Hammer should be a lot more powerful.
Is the Gauss Rifle a Sniper Rifle alternative? I didn't catch right there if you have to find it or what...
This class is not intended to be on the frontlines. It is meant to sneak into an enemy base, and wreak havoc. These units usually don't live very wrong if used correctly. They have the C7 Explosives while the Recon class has EMP grenades.
Primary Weapon: M6C SOCOM Magnum.
Secondary Weapon: Machete
Grenades: C7 Explosives x4
Special Item: Double dose of C7 secured on back. When equipped, becomes a suicide bomber and instantly kills all enemies in a 20 foot radius.
Special Ability: Anti-Gravity Suit: This suit allows a strong Spartan to scale walls with a simple grip, and even allows a Spartan to travel upside down. Perfect for infiltrating enemy bases. Also have a passive VISR mode ability.
Vehicle Ability: Allows light vehicles to be remotely operated by going up to one and pressing B. This basically allows the player to drive the vehicle just like they normally would, but then pressing LT would remote detonate it and cause an explosion.

I think I'm ready to submit this. Anyway, I share a lot of your opinions including the fact that you shouldn't be able to fully customize your class. I believe that this would promote camping, or building an unbeatable class.
