In VERY few ways is Halo Wars considered cannon.
Do I have to dig up quotes? Its fully canon. Any thing in Halo Wars that appears to conflict, either doesn't, or will be fixed by new canon fiction in the future.
The Flood for example, we know they survived on the Halos. But that doesn't mean thats the only place they survived. We know they survived on the research facility, on threshold (Halo 2). They could of easily hybernated on a Forerunner shield world. And reawakened when the Covenant came stooping around.
The only thing I can find that conflicts, is six spartan IIs exist in Halo Wars. And that causes a little bit of inconsistency with the Spartan IIs. But there were already inconsistencies with the number of Spartan IIs. Both FoR, and First strike state 30 spartans were at Reach, and three were elsewhere. Which would mean, none of the 33 spartan IIs ever died before the battle of reach. But that wouldn't make sense. So theres probably already a canonical explanation, that would explain that, along side the inconsistency in the novels. I think Halo: Reach might help to explain this inconsistency.
