I don't know where you heard about the viruses and hacking from. There is absolutely nothing malicious about it, as long as you download the installer from a trusted source. Cnet should be fine. You could have also gotten it from HaloMaps.
After downloading and installing, you will need to run haloupdate.exe as an administrator on Vista or W7 (right click > run as administrator). You can find this file in the Halo Custom Edition folder (C:\Program Files\Microsoft Games\Halo Custom Edition).
As for the hacks, they aren't "hacks" in the bad sense. Halo Custom Edition has a ton of tools which are nearly identical to Bungie's. In fact, they are even more advanced than Bungie's own Halo's editing kit with the just-released OpenSauce Halo Editing Kit. The tools developed by Kornman00 replace the Bungie tools that ship with the HEK download. If you are interested in learning more or creating your own maps, you can find more at the link below.

There's also "mods" which people refer to. When people talk about mods, it's not like Halo 2 Xbox modding which is bad. The "mods" for Halo CE are full maps that are created from scratch or recreated from something else. It is impossible to mod an existing map and cheat.
