Your theory is flawed. It was the whole Covenant that attacked Reach, and who were the leaders?
-Prophets of: Truth, Regret and Mercy.
He was in charge of a large part of the Sangheili fleet but didn't control the whole fleet. Also the covenant didn't kill most of his 'family':
There were originally 75 Spartan II candidates. 12 of them became disabled during the augmentations. That leaves 63 Spartan II's. 30 of them died during the augmentations. That leaves 33 Spartan II's. Samuel's Mjolnir armor was hit with plasma, thus he couldn't travel through vacuum so he staid back and died to the explosion of the first Covenant ship destroyed by Spartans. Leaving 32 Spartans II's. James later on died when they were on a mission to commandeer a Covenant ship, he got hit with a needler spike into his jet-pack and was lost into vacuum. Leaving 31 Spartan II's. When 'Red Team' (28 Spartans) went ground side on reach and hot dropped, 4 Spartans died. Leaving 27 Spartan II's. Kurt was killed with a Nuclear explosion on Onyx. Leaving 26 Spartan II's. 3 Spartan II's (Gray team) location is only known by ONI so there is no info are they dead or alive. 3 Spartan's (Blue team) Kelly, Fred, Linda are in the shield world of Onyx. John is drifting in space. I'm not sure about 'Red Team' since i don't remember what happened to them. So basically...

Which is the reason most Spartans were either killed, or disabled.

Master Chief probably already knows that Arbiter used to be the Covenant... And that the Covenant destroyed Reach.... Duh. But he realizes that the only way for humanity to survive is if he and the sangheili could come along. So he sacrificed vengeance and quenched his hate and later came to respect the Arbiter.

The prophets were the leaders that caused the most damage to humanity, because they ordered that all humanity must be destroyed.

Of course he's different in the books than he is in the game, you can't see his expression's in the game, and they don't show him just as 'him' instead of him being a killing machine. If there weren't books most people would think he's a cyborg and instead of discussing that the Arbiter is evillll, is that is the Chief a cyborg or human?. Also you have to look from perspective. To the Covenant the Arbiter is the highest Sangheili rank. So he gains all the respect possible. But then again he is evil in the eyes of the human.

And to add to that, the Covenant are a religious alliance that's main objective is to go on the 'Great Journey' but when they hear from the Oracle's that '-blam!- Sapiens' ('Human') are the reclaimers, and the only one who are able to activate the rings, they deny that and try destroying man kind.

You probably should of put some spoiler alerts down for good measure.

Yes, but chief surely doesn't realize just how important the arbiter was. He took his main crew with him to pursure the POA, but he led the initial engagement against reach. He didn't oversee its glassing, but he comandeered his way, obliterating most of humanities ships.

Phail. the Covenant new of the ring and location because the where already there waiting on the PoA when it the came out of slip space. ( watch the intro of HALO 1)
