I gotta vote John.
Even though I like Kelly and her character type (the fast, stealthy scout), there's just something about the Chief that makes him the best. I think maybe it's his sense of duty to his squad, and the fact that he goes through a pretty drastic change in First Strike, namely, that he comes to see the value of every single human life, that make him the most worthy to lead the best of the best.
Let's not forget about Fred-O either. Fred was another character who's sense of loyalty superseded his sense of self. He's constantly worried about his teammates, which really reflects the way I play Halo (and most other team games). I'm constantly plucking enemies off my teammates' backs, and I think that's the best way to play, and I think that extends to liking characters in the books who think the same way.
Look how upset the Chief gets when Linda gets shot: he is just sickened. Then look at how he acts when they get ready to attack the Covie CnC station: he wishes he could order them all to stay behind and fight the Covie's himself.
