Johnson escaped in a Pelican with a pilot, an ODST, and an ONI lieutenant, shortly before Halo exploded. The Chief linked up with the Pelican shortly after Halo 1 ended, just as the Covenant ships which jumped away as Halo blew up came back.
They team up and capture a capital ship manned mainly by Engineers and Grunts. They return to Reach and rescue some Spartans, attach a disabled human Cruiser to their ship for extra slipspace power, and head for a rebel asteroid for repairs.
They recieve their repairs but the Covenant follow them. Dr. Halsey sedates a Spartan, Kelly, and steals the only slipspace-capable ship the rebels have, and leaves to an unknown location (we learn later that it's Onyx). They leave the asteroid as the Covenant ships move in to glass its inhabitants.
From here they head to a large space station for an expiditionary fleet (around 500 ships) mobilizing to travel to the location of the Ark, Earth, though they have no idea it is our home world (they may have learned the coordinates from a Forerunner relic on Reach).
The remaining Spartans go to the station, overload its reactors, and manage to escape, though one is KIA by Brutes. The two ships separate in space. The human one now houses Johnson, Cortana, etc. while the Covenant houses the ONI lieutenant and an admiral rescued from Reach.
They display a hologram of a Forerunner relic, drawing the 500 ships closer to them as they drift into the space station. The Covenant want the relic, so they won't shoot them. The station explodes and destroys most, leaving about 15 left, which quickly move away.
The human ship, having recovered the Spartans, jumps to Earth to warn them of all of the events that happened.
We don't learn anything else about their arrival, though Fred, Linda, and Will re-form Blue Team and fight the Covenant in Cuba, Antarctica, and probably other locations, while the Chief is in Africa, and even after he leaves for Halo.
They leave for Onyx around the same time he arrives at Delta Halo.
