Explain how. I can guarantee you that it is canon.
In Fall of Reach they clearly stated that the Sangheili (Elites) were never seen by any UNSC forces at any ground battle BEFORE Reach. The UNSC only Hypothesized the existence of a commanding force aboard the ships ordering Grunts, and Jackals around.
The Spirit was not the only UNSC force to see them during Halo Wars, as there were Elites on Arcadia, and at the Second Battle of Harvest. Which NEVER happened according to the Books.
Also, the Arbiter's body was kicked off the Apex by a Marine after dying, if this happened, the existence of the Holy armor of the Arbiter during Halo 2 would not have happened, as the Covenant could not have retrieved it. The theory they created a new one is blasted apart by the Halo 2 line "Take heed. Your armor system is not as... new... as ours. Your Camouflage will not last forever."
And although it was a cool fight. Forge, would never have managed to take down the Arbiter. Not after suffering the snapped neck, broken ribs, internal bleeding, and overal fatigue he had at that point in time. As well, the Elites had more than an obvious advantage against the Spartans, although they lost.

The Covenant had no idea at that point in time that the Humans possessed the ability to handle Forerunner tech, while Covenant Species could, so the way the Arbiter used Anders to activate the console makes no sense, all he could have known is that Humans have KNOWLEDGE of Forerunner tech, not that they were the key.
The Flood do not exist on shield worlds, they were isolated on the Halo rings so they could not escape into the Galaxy. The Shield Worlds are actually a safe haven FROM the Flood, built by the Forerunner. As well, the inside of a Shield World is not Hollow. The Core of the Shield World is actually a room with an advanced slipspace mechanism that traps you in a world that, in reality is the size of a Football, while inside the world, it is a massive, inverted planet.
Halo Wars was poorly researched, no use of the Halo Bible went into the writing of the plot, and in those regards, they broke Canon more times than I even listed.
Oh also, Honor Guards wear ornamental glowing armor at all times, not "Black and Red Combat Armor" Like in Halo Wars.

It's not likely that Elites weren't seen until 25 years into the war (Who drives the vehicles?), Bungie even announced that Halo Wars is Canon.
Who ever said that the Arbiter Armor is passed down from the previous owner (it could be interpretated that the role is), especially since the wars had Plasma Weaponry (which would make the metal into molten slag, irrepairable).
Ripa is not...like other Elites. He lacks Honor and is overly arrogant, not to metion that he has the tendancy to underestimate his enemies.

If you were to actually listen to a few of the cutscenes, Regret figured out that they could. Hell, he even knew that Humans were the (figuratively) decendence of the Forerunners (Damn you, Mendicant Bias!).
Techically, they weren't on the Shield World itself, but were on the outside layer trying to get in. They could have crashed landed there looking for survivors after the rings were fired (Once again: Damn you, Mendicant Bias!).
You sure about that? I mean, after all, Bungie said what they can and can't have in this game. You also forgot to say more about how it "broke" canon.
I see that as more of different studios. Things are bound to look different. I do find it odd, however, that ingame appearances of Honorguards look closer (armor-wise) to the Halo 2 ones, unlike the Cutscenes.
