There were no flood on Reach. There is no way they can add something as huge as the flood to a prequel like Reach without destroying the canon, something Bungie has stated they do not want to do.
Now playing as flood in a multiplayer infection game, that I could possibly see.It wouldn't break the canon... if we're playing as a new group of Spartans (maybe the 5 added to Red Team between TFoR and FS?) in this game, the story can be totally new.
If we encounter Flood as different Spartans it could be explained very clearly why the Chief didn't hear about them in Halo 1. Well actually since it would take the message the same time to travel to Halo as the PoA did, it would possibly not make it there until after Halo 1, or at least after the PoA crashed, and then there would be no way to recieve the transmission.
I used Flood in my Reach script and didn't break the canon... say the outbreak zone becomes quarantined and glassed before the Flood can escape from their underground tomb?
Maybe all those who encountered the Flood could have been killed, trapped, or lost in space/a facility? There's lots of ways for Bungie to squeeze the Flood in... I hope that they do as long as they behave more like in Halo 1 and the novels.
