My favourites have to be Halo 3's ones...Just saying, in Combat Evolved, they were called "Spirits", not Phantoms. :)

Not likely. Phantoms and spirits co-existed. Spirits are more of a utility transport, and phantoms are used for military or combat applications. The use of spirits on Alpha Halo was for emergency military applications. The only reason spirits were used on Alpha Halo was due to the fact that the operations on Alpha Halo were mostly excavations and the Covenant fleet did not expect any extreme military operations to take place. Phantoms were likely on Alpha Halo, even though we did not encounter any.
In Halo 2 we see phantoms at the first battle of Earth since it was more of an attack, however you can still see the unpreparedness of Regret's fleet by deploying a mining scarab into combat in the first few hours of the landing.
Now, Reach was a planned attack force. The Covenant would have brought more combat-ready equipment such as the scarabs we see in Halo 3 and ODST, as well as phantoms. If we see a spirit it won't be dropping off troops regularly, it will be delivering supplies to a Covenant base, or something along those lines.
