But in Halo Wars, Spartans were around, and they were attacked by the FLOOD. I understand Bungie didn't make Halo Wars, but it still followed the same story line.

By the first halo game there are other spartans just not in the game. Master Chief and Captain Keys finding the halo ring after fleeing the planet Reach just changed everything. There were still Spartans hiding in underground bases on Reach after they lost the planet. There is also Spartan Grey Team in the outer colonies left alone on perpose because thats what the squad was good at. Being alone. As far as the story goes Grey Team is still alive by the end of Halo 3.
Though there being flood in Halo Wars seems to be a hole in the story. If I can remember, finding the first halo ring in Halo:CE is the finding of the forerunners, thier technology and flood. So the events in Halo Wars, which takes place before Halo:CE, there should be no flood unless the events in Halo Wars were kept under wraps by ONI. Im going to check Halo Wars in game timeline right now.
edit- ok it seems that ONI just kept the first encounter with the flood in Halo Wars and the Shield Planet as classified information. Until they are found again on the halo rings.
