Yes the Flood are horrific and an important part of the Halo story but as far as the crew of the Spirit of Fire are concerned they wiped them all out when they destroyed that shield world.
it's true, at the same time, the fact that the SOF never made it home that we know of means that humans never had a clue.
as for the covenant... well Regret was never someone for telling things to others.
I'm guessing that the Spirit did make it back, and in pretty good time considering. Some of the entries in the game's Halo Timeline seem to indicate ONI covering up the whole incident, it makes sense from a morale point of view plus ONI seems to want to keep the Forerunner ruins secret.
That's true about Regret, and I'm fairly sure that the Covenant know about the Flood so that they wouldn't be entirely shocked to find them. They think of them as the Forerunner's great enemy, a sort of Satan/demon equivalent. In Covenant teachings the Forerunners (God) of course defeat the Flood.
Either way canon is safe.
