My theory on everything thus far;

Its obvious that the widow, the spider and the SPDR program are all the same entity. The SPDR cannot communicate externally. This has been proven to us by The Operator, therefore whoever has infected the website is either the princess or the queen. Given some logic, it makes no sense that the queen would infect the website and place warnings. There are also many cries for help within the site. This leaves one entity: The Sleeping Princess is clearly The Operator. (also known as Melissa: is this Cortana?)
The mentions of the queen leading the hive. I believe the hive is the flood. The implications of the flood being a hive mind that now has a leader (think the borg - star trek references can be found within ilovebees) wheras before they were simply a mindless mass, gives me the creeps.
I have a theory on who is the queen is so stick with me here.
Cortana changes in the game once she connects with the halo control centre. As proved by previous Bungie game: marathon, AI can go rampant. The AI that went rampant in marathon shares a relationship by name with Cortana. They were both swords crafted in mythilogical stories by the same blacksmith. I feel that somehow the SPDR connected with Cortana when she connected with Halo and infected her and she is now the Queen to the flood, but doesn't quite know it yet as she is going rampant.
I saw a theory that spoke about all these entities being part of one AI. I don't know if I agree with that, but it does kind of make sense. Could Cortana be all of these entities, a bit in denial, trying to escape what's happening to her, being infected by rampancy and the flood all at once.
As I said, this is a theory. Tell me what you think and add to it if you want/can.

Umm, either this is a really wierd coincidence... or... ok. There was this guy yesterday who posted the same exact theory, except it was two pages long (he had to reply to it to finish it), and to me it seems like you took it and summed it up.

A reference to your Sleeping Princess known as Melissa, there's a Lieutenaut Melissa McKay in Halo: The Flood, she has a pretty big role.

Granted, however the Melissa I'm refering to is quite obviously an AI. You can find all that out on the Halo 2 Wiki. There is a story where she mentions she wishes she was a real person.
But let's not dimiss that connection. It might be too relevant to ignore.
