I want to clarify a few things.
1. The evidence that the forerunners are human is not nearly as concrete as everyone seems to think - although spartans "instinctively" know how to use the technology, who says the covenant doesn't also know how to "instinctively" use it as well? It's possible the forerunners are/were so advanced that they decided to provide a type of mind-probing device to allow even in-experienced people to use their inventions. Then there's the talk that 343 guilty spark reconizes master chiefs armor, but some of the technology in master chiefs armor was copied from the covenant, which was, in turn, copied from the forerunners, so of course guilty spark would recognize it. It's possible guilty spark just categorizes armor by it's level of effectiveness, rather than actually being aquainted with that exact armor design. Also, while studying the pillar of autumn, guilty spark comments "human history is it? fascinating!" Now why would he say that if he was built by humans?
2. The flood was not being contained on halo, it was kept there to be studied. Guilty Spark states quite clearly that "their survival as a race was dependant on it". Why would you bother to "contain" a race that's gonna die. (coincedentally, I have no idea why they would build all those rings to destroy the floods food and (most likely) themselves if the race was going to die on it's own. It's just one of the mysteries of halo.)(also the range was 25,000 lightyears, not 10,000)
3. If we remember that the flood was being studied, not contained, then it's quite possible that there were other research centers built by the forerunners, which means the flood could still be around. I highly doubt bungie would let such an interesting and destructive race die out, especially when we've barely begun to learn the history of it. Also, why would the forerunners have a galaxy wiping mega weapon to destroy the floods food if one spartan (albeit an awesome, cunning, kicka$$ spartan) could take them all out.
4. I think the reason that the grunts (and possibly guilty spark) speak english is simply because bungie wanted to make the game more interesting. I mean, where would we be today without all the grunts zany comments? (suck on that one, tin-man!) And having guilty spark speak an alien dialect would mean that bungie would have to change the story drasticly (or have cortana use some sort of convient translation device).
5. On the topic of having the other spartans (linda, kelly, etc.) fight along-side you in halo 2, I have to admit, it would be inarguably cool. Unfortunately it would require an excrutiating ammount of back-story and cinematics in order for gamers who haven't read the books to follow. I mean if halo 2 started where first strike left off it would leave a lot of gamers scratching their heads ("wait, wasn't master chief on a longsword circling halo's debris? AND WAIT A MINUTE, THERE'S MORE MASTER CHIEFS!?!?") The easiest way to have a simple transition from halo to halo 2, while still following the books, would be to introduce a 4th book, still inbetween halo 1 and 2, to bring everything back to a norm (normal in halo standards, like killing off the other spartans, and putting the chief in an easy to explain situation).
6. wait, there is no 6. I hope i haven't made too many people angry with me. I certainly did say a lot. (and just for the record, the forerunners could very well be human, i just don't think the evidence is concrete)
