I just spent over six hours going through this thread and I must say: "wow". Most fan-fiction makes my eyes bleed, but you sir have managed to capture a universe that is dear to me and build on it with quality material.
I am most impressed by your writing, while usually any sort of writing about a universe NOT created in a book makes me cringe (it's strange, but I just plain find it painful) I found myself raptured by the plot, characters and presentation. My only problem was your story's conflict with Orion project. However now I endorse your story, heck I wish it was part of the Halo universe! As an afterthought, it makes sense that a batch of Spartans would be created before the Spartan IIs. The UNSC had greatly improved the augmentations since the Orion project and likely would need some guinea pigs to perfect the new techniques on. They take some grown marines and augment them before they started on the more valuable children they selected. Since the Spartan IIs were augmented from an early age they could reach better performance, but adults would likely still work out.
I find your writing top notch, in fact I wouldn't have been surprised had this been the work of a professional author. I may not be the best reviewer, but my parents were both English majors and I read War and Peace at the age of 13. Just to show you some of the writers you're up against. ;)
You are brilliant at making memorable characters, every interaction seems human and you really show that everyone has a personality.
My hat is off to you sir.
