True..there are a great many choice lines...
But in my moderately humble opinion, Halo 2 had some of the very best...all the way down to the now-classic "Finishing this fight."
Along with the manifold reasons I miss the whole style & feel of the Halo 2 campaign in general was all the dialogue, especially that of the Sangheili during the Arbiter's chapters.
-Of those, and perhaps all other lines, I think about the funniest I'd ever heard was...(On staring at an Elite Minor 'awkwardly')
Elite: "Well, Arbiter I..I...I think you're cute too..."
That was one of the most obscure ones I'd heard ever. I completely rolled laughing when I heard it.
-Then the Grunts had plenty...Offhand, from Halo:CE: "I GET HIS HELMET!!!"
-Someone mentioned a marine voice in Halo 2 "This reminds me of the time I got Herpes." (when you gave him a down-grade weapon, e.g. beam rifle to a BR55)
-From the novels, offhand : "Why are they so...twitchy?"

-And then there's all of Avery Johnson's lines like his Halo:CE Legendary speech(honestly, I do Legendary so exclusively though, sometimes I completely miss some of the other dialogue variations. )
-For lines of a more serious nature, I'd probably start with Thel 'Vadam(Arbiter) : "If they came to hear me beg, then they will be disappointed." And after that, almost all of the rest of the Arbiter's lines, including those in Halo 3.
-Last, but of course not least are all of John-117 and/or Cortana's lines. Just drawing out of a proverbial hat : "How much firepower would you need to crack one of the engine's shields?" - To Cortana, when 343 Guilty Spark stops the Pillar of Autumn's self destruct sequence.
