Note: It's been a while since I read this, so I'm paraphrasing a lot fromHalopedia
During your exploits on the ring, the Marines have set up Alpha Base, a sort of headquarters a couple kilometers away from The Pillar of Autumn's crash site.
While Chief and Cortana are just at the start of Two Betrayals, the Covenant attack Alpha base in an attempt to kill the Master Chief (The Covenant were unaware that he wasn't there.)
During the attack, the flood makes its way into the base though the subterranean forerunner passages that run throughout the base.
The marines survive the attack, and capture Private Jenkins. Jenkins, as it turns out, is an anomaly. He is infected by the flood (as seen through his helmet cam cinematic) but still maintains brain function, thus he is still fully conscious. However, the infection form inside him controls all body movement.
Major Antonio Silva, the ODST in command of Alpha Base decides to evacuate Alpha Base and capture the Truth and Reconciliation. The marines (with the captured Jenkins,) successfully capture the Truth and Reconciliation (this is after the Master Chief has taken Keyes neural implants and left.) However, the ship is still heavily infected with the flood, and thus brining the ship back to Earth as Silva intended would assuredly release the infection there. Silva is seemingly blinded with the hopes of glory or survival, and continues his plan to bring the infected ship back to earth. Thus, to prevent this from happening Silva's second-in-command, Melissa McKay, severs an important cable which connects the bridge to the rest of the ship. The controls are lost as the ship was attempting to break free of Halo, and subsequently plunges to the ground, killing every marine aboard.
Now, for the group of Marines the Sgt. Johnson was with, you'll have to look into Halo: First Strike by Eric Nylund.
