This is way too hard dude. I know it ain't what you asked for but I have to separate by game.
In Halo: Combat Evolved, I would have to go with The Silent Cartographer just because the on-foot action accompanied by the driving, and more on-foot, made it really entertaining. But 343 Guilty Spark is a very close second because it was a great climax to the story and it was exhilarating seeing the Flood and walking through the carnage they have left behind as you progress through the level, unaware of what's to come before that memorable cut-scene.
In Halo 2, my favorite aspect was the Covenant Civil War. Gravemind, which took you through the holy city amidst a war with Brutes and Jackals and Drones, and Grunts and Elites and hunters, was just so cool to watch the A.I.'s fight each other and witness the conflict within the Covenant. And of course the Mausoleum of the Arbiter, where Breaking Benjamin comes in with Blow Me Away, and Elite Honor Guards/Elite Ultras along with Hunters square off against Brutes and Drones, was one of the coolest fight moments in the game.
In Halo 3, The Covenant was my favorite level because it was so intense working alongside the Elites to move from each control room to shut down the barrier, finishing with a fight against two Scarabs, an alliance with the flood, and the death of Truth was awesome. Even the environment of the level was cool, ranging from a beautiful beach and grassy trails to a snowy area, along with Forerunner architecture. The cut-scene where Half-Jaw freaks as High Charity appears, and a chunk of the ship's hull crashes into the structure you're in unleashing flood, was just too exciting.
It's just too hard to decide omfg. But if I absolutely had to, I'd choose The Covenant just because Halo 3 employed better story development in it's Campaign levels and all-together, the cut-scenes and the level itself, were very well designed.
