Simple.
The Legendary ending was merely a video recording of the Pillar of Autumn exploding, shot from space, with Johnson and his new buddy superimposed into it. The truth is, after escaping the Flood, Johnson came across the Stealth Elite, who was injured yet uninfected. They escaped Halo in a Pelican.
In other words, it was an ONI coverup. The Legendary Ending was meant to trick the Covies into believing one of the UNSC's best sergeants were dead and one of their agents had collaborated with humans in his final moment, thus disassociating the Elite from his past and giving the Prophets a mixed feeling of joy and increased hatred towards the Elite race (primarily in the Prophet of Truth), leading to the Great Schism, which was anticipated by the UNSC.
The Stealth Elite is now a high level Oni operative.
Also, the Legendary Ending was meant to deceive Halo fans, that is, to cover up the Stealth Elite's existence. Now that he has non-existence status, he can do high level operations without worrying about exposure.
During the course of the events of Halo 3, he was masterminding Rtas Vadum's every word (Vadum's an actor after all, as he is competent in his duty or he wouldn't have received such a high privilege of reporting directly to the Prophets) and orchestrated the events that led to Johnson's demise - under strict orders of course (let's face it, Johnson was getting old in his age and he might have disclosed something).
Of course, this is all wrong and the Legendary ending never happened.
