Soon to be breaking news:

US Coast Guard prepares for massive rescue mission after Iranian fleet sinks off shore. Reports say a small thunderstorm caused most of the ships to simply...fall apart.

Basically, you had to destroy Halo because it kills all sentient life (like Humans). Someone else will probably give you a more detailed explanation.

Edit - Also, the only way to stop the Flood without killing everyone else was to destroy Halo.

Did you skip the cutscenes?

On Reach, a bunch of Spartans were getting together and preparing for a mission on the Pillar of Autumn where they were going to beat the crap out of the Covenant.

Right before the mission got going, Reach got attacked and blasted to shreds, and the Pillar of Autumn took a 'blind jump' through slipspace to lead the Covenant away. On board was the last SPARTAN-II of that team, the Master Chief. The Covenant followed the PoA.

The PoA gets a nice surprise when they realize their blind jump led them to a big floating ring, but because the covenant ships are rather speedy they got there first and are waiting.

PoA has to make an emergency landing when attacked, lots of people escape to all over the place on the ring via lifepods.

MC goes ahead and rescues a bunch of the lifepods that landed near where his did.

It turns out that the Covies captured Keyes, so MC breaks him out. Keyes has learned that the Covies think Halo is like a weapon or something, and the Covies are looking for its control room.

It becomes known that there is a facility known as a Silent Cartographer (it's got a map of Halo) which will show where the control room is and how to get there. MC finds it.

MC assaults the control room and blasts his way to it. He puts Cortana into the main panel, and she's like "OH SNAP, THE RING ISN'T A WEAPON IN THE NORMAL SENSE. OH BY THE WAY STOP KEYES FROM DIGGING BECAUSE THE COVENANT JUST FOUND SOMETHING BURIED AND UH OH GOGOGOGOGO."

MC tries to stop Keyes from his digging, but it's too late. It is learned that the thing that the Covenant just found was the Flood (which had been stored on the ring for endless study, something which seems to be the case on many forrunner installations), and Keyes unfortunately had a brawl with them. Now the flood are making their way all over the place and will surely destroy everything ever if not stopped.

MC gets out of the underground facility, to run into Guilty Spark (Guilty Spark is an AI built by the same people who built the ring, the Forrunener, to look over it. He is NOT with the Covenant. Actually, he kind of hates them, because he suspects that they released the flood.). GS decides that Halo needs to be activated to defeat the flood, but that requires the activation index, which MC needs to blast through armies of flood to securely get to.

MC gets the index, and GS teleports them both back to the control room. They try to activate Halo, but Cortana pops up and is like 'THE RING DEFEATS THE FLOOD BY KILLING EVERYTHING, DON'T ACTIVATE IT.' Cortana steals the index and holds onto it.

GS is pissed off, and tries to have his sentinals kill MC so that he can retrieve the index and find a different human to insert the index into the core (because only humans can do it).

MC tries to buy some time by damaging Halo's weapon generators.

MC and Cortana decide that the way that they'll stop the flood is by destroying the ring; as long as they do it before the flood escape, the flood will be marooned on an object which will then surely crash into oblivion and destroy them all.

To blast the ring, Cortana wants to activate the crashed PoA's self-destruct mechanism, but they need Keyes or his neural implants to do it. Keyes is a flood prisoner on board a crashed covenant vessel which has been captured by the flood; the flood are trying to repair the vessel to use it to escape from Halo and thus ruin everyone's day (they're doing the same with the PoA). By the time MC gets to Keyes, he's part of a creepy flood brain thingy, so MC punches his face in to get the implants. MC then escapes the ship.

They get to the PoA, but Spark stops them from using the self-destruct, so MC just makes the engines blow up instead, and escapes on a Longsword fighter.

Halo is blasted, the flood are now stuck on a series of broken objects which will surely crash and burn and destroy them, and the covenant feel stupid.

And then it's over. OR ARE WE JUST GETTING STARTED?
