Did the sangheili maintain a good relationship with the humans?
After all that's happened, I'd say it probably took a good 5 years or so for past feelings of hatred and resentment for both sides to diminish, but yeah, I think the humans and Sangheili most like ended up as allies.
What happened to the brutes, jackels, grunts, hunters of the covenant?
After the events of Halo 2 and 3 are explained to the rest of the Covenant by the Sangheili, I'd expect the human race to at least be granted an honorary position within the Covenant, along with the Sangheili, as the new ruling class of the Covenant. I'd also expect the Brutes and any Prophets left to be banished from the Covenant ranks after the schism they created, and to have been either exterminated by the Sangheili or stranded on their homeworlds with all Covenant and spacefaring technology stripped from them.
As for the rest, I'd say they either ended up keeping the same social ranks that we've seen, or that the social ranks would be dissolved, making all species in the Covenant equal.
What happened to the arbiter when they returned home to their home planet?
I'm assuming the Arbiter would become the most honored member of the Sangheili in all their history. I'd wager that he becomes some sort of Supreme Leader of the Sangheili or so, and he and his lineage become the most honored bloodline henceforth in the Sangheili culture.
As for the general universe, I'm thinking the Covenant would continue looking for Forerunner worlds, as would the humans. There would probably be a partnership of sorts between the Covenant and the human race dealing with exploration and military matters, as there would undoubtedly be some very angry renegade factions roaming space after the events of Halo 3's end. I assume the Covenant and human fleets would work together to either pacify said renegades or destroy them, whichever works. I also believe there would be some, like perhaps the Arbiter, who wouldn't be so sure John died in In Amber Clad, and would start exploration missions to try and confirm if he was dead, and if not, to begin search and rescue missions through all known Human/Covenant space, expanding out into unknown regions when he and In Amber Clad are not found.
In all honesty though, anybody who doesn't have access to the Halo Bible hasn't a clue. Hopefully 343 Industries will tell us how things end in a few years with Halo 4.
