I think there are a number of simple reasons that draw focus away from this pyramid theory. The discovery channel has, and will again, explain how possible it was for humans to build pyramids. The fact that pyramids point to stars can only be coincidence. Think of how often there are desert sand/wind storms, and how all the sediments flying around in the air would erode stuff. With that in mind, the pyramids are triangulated simply because that is the most wind-resistant shape (anyone ever see a sand dune before?).
But even moreso, we can forget the pyramids for this simple reason: New Mombasa (the only part of Africa we can confirm as a part of Halo 2) is implied to be on the coast of Kenya (in the middle of the continent, far away from Egypt and her pyramids). This is probably too far away from the pyramids for them to have any sort of link in the Halo 2 storyline. Also, I refuse to believe that bungie would take the focus of the story away from the redemption of Earth; once the MC lands on Earth, I don't think he'll be leaving again until its over. So if the pyramids did point to anything... Halo 3 with it, I say.
In regards to Sgt. Johnson's "ability" to withstand the flood, I think that had more to do with John/Spartan 117/MC becoming more human in his reasoning; which will play into how I think there is a good chance that he will spend his own life to save everyone on Earth (his sense of "winning" shifts from minimal loss to maximum gain) . Some flood related activity could still happen via Johnson's blood, but the end goal will still be to save earth from aliens. As I said, I believe the focal point will always be the salvation of the human race from the covenant, which probably wouldn't happen if the flood were released on earth... That, and I really don't want a repeat of the library, shooting those suckers into unspeakable hours of the morning.
Admittedly, my memory of First Strike is a little cloudy, but I think I remember the Covenant pursuing the MC and crew for whatever artifact they found on reach. That ODST guy tried to destroy it, but didn't quite get the job done. Now my memory is completely shot, so correct my where I stray too far. I think the covenant stave off their destruction of earth until they have that artifact in their possession. That is why they send in a "boarding party" on the planetary scale: search and rescue of the artifact. The reason they might be in New Mombasa is because of a large military base, etc; something to cripple our defenses against their invasion force. I seem to remember that the ONI Spooks were stationed out of Sydney, Australia, but I could be making that up. Anyway, New Mombasa is a target of opportunity that is hiding something/someone special; my guess is personelle with some intel on the artifact or on some new vessel that will help against the covenant fleet (presumably that you would have to find/defend, like the index). In the end, I think Halsey will come through with some sweet technology for the human fleet, some more advanced slipspace engine, etc. etc, the Covenant fleet is wiped out. But weeds still grow until you get the root.
So we have 5 spartans left over (the MC didn't give up the ghost yet). Assault on Covenant homeworld (finally), and enter the prophets. How else could they appear in this game? Aren't they too "holy" to use a weapon? Anyway, you and at least 2 of the spartans do a sweet vehicular-combat based mission (like assault on the control room where you get the scorpion tank for a while), while the other two (probably Linda and Fred) do some recon/sniping. So we get to the final head prophet guy, you realize your whole squad is in a trap, and the big MC is the only survivor. I think there is going to be some other twist while on the covenant homeworld, but I have no way of being able to guess at what that may be... maybe some hidden artifact ONI wants you to dig up/steal/commandeer? In that case, the MC would have to live, unless the chief could destroy the homeworld at the price of destroying himself, via the new doomsday device.
So take that bungie. I envy your story writers with every fiber of my being.
