It's surprising to see just how many errors have been made to what extent...these are silly errors that could have been easily not made...
The thing is more than half of what the OP has listed have all ready been resolved by Bungie, and thus are no longer, or the solutions are something ridiculously obvious and easy to see.
No, Bungie hasn't explained ANY of these errors.
Um yes they have, at least half of the errors in your OP have had some sort of solution provided, or is something that just doesn't need an official solution because it is something the fans can figure out for themselves and/or doesn't affect the story in absolutely any way whatsoever.
Or it's your good old fashioned ret-con and thus doesn't need an explanation and only conflicts if one refuses to acknowledge that an aspect of a story has been ret-conned.
Error #1: Reach was invaded on July 24th.
I'd probably chock this one up to ret-con, though it is something one can find their own explanation for if they're still bothered.
Error #2: Alpha Company was wiped out completely during Operation: PROMETHEUS in 2537. Carter, Emile, and Jun should not be alive.

Error #3: ONI's actions as well as the Cole Protocol.
I am willing to give you this one. Though there are still quite a few plausible explanations that one can come up with to explain the Circumference's NAV Data requiring being purged.
Error #4: Carter, Emile, and Jun's age.
This doesn't even need explaining and has absolutely no affect on the story whatsoever. And it isn't even an error anyway, we know ages don't exactly correlate to how old the person actually is in Halo because of cryo sleep.
Error #5: Lack of Orbital MAC's.
Doesn't need an explanation. And besides which, planets are huge places, something as small (in comparison) as a SMAC station is not going to be seen unless you're close to it, which the LNoS was not. And the UNSC is not going to throw its most powerful defense stations carelessly at a colossal ship that would eat them for breakfast with absolutely no effort at all.
And the game made it abundantly clear that the SMACs and all the rest of the ODPs were still there. In fact the day before Operation UPPERCUT Dot mentions that their orbital defenses are under attack, probably both via the generator complex and physically attacking the SMAC cluster itself. Since we don't know how that played out it is entirely possible that they may have momentarily been offlined and thus could not be used until they could be repaired.
Error #6: Pillar of Autumn on Reach.
The only way people can even argue this as an error is with the "not rated for atmosphere" argument, which is not really an effective argument.
