I'm going to make an attempt to come up with a theory that combines some of the things we speculate on, including how the Forerunners are linked to us Humans, why the Hunters haven't been spoken of yet, how the Elites would react to the Prophets adapting the Brutes, and how the Flood might fit in with all of this. I am not going to try to make an attempt to explain ILB. I'm going to try to act my best as if it has nothing to do with the plot, because we have no proof that it actually has anything to do with the Halo 2 plot. It is very well Bungie's doing, but it might be trying to do something else, like fill in the gap between Halo and Halo 2 for all the people who haven't read First Strike. Well, anyway, here goes:
I'm sure most of you have heard the theory that maybe, when she exited Halo's database, Cortana left a part of her behind. Maybe she felt she needed to keep watch on Halo, or maybe she felt she needed more time to analyze all the Forerunner artifacts there. But, anyway, this is a theory I'm going to use. I'm also sure that you've all heard the theory about us being decendents of the Forerunner. But, let's start with the Covenant. I remember a few months back, I read Bungie's Covenant Hierachy page (I'm sorry, I tried finding it, but I can't. If any of you could provide a link, that would help a lot). I remember reading how the Elites used to be the anchor of the Covenant Military, but I also remember reading that they lived uneasily with the Prophets' theoretical approach to things, as opposed to the Elites' own battlefield approach. But, the Prophets made them the anchor of the Military because they were smart, obedient, strong, and agile. And the Elites were very proud of themselves, so much, that they would do anything to keep that status. Even put aside their uneasiness with the Prophets. But then came the Brutes. In the Brutes, the Prophets saw something different; the Brutes were stronger than the Elites, but just as quick. They weren't as smart, though. Now, you'd think that because of that, the Elites would get to keep their status. But the Prophets looked at it differently; the Elites had a much better chance of realizing the truth about the Prophets (see below).
Here, I'm going to use the theory that maybe the Prophets are lying to the other races; the Forerunner didn't leave the technology for them, they stole it. Maybe, once realizing how dangerous the Flood were, the Forerunner activated a Halo, in the process killing many of themselves, except for a few, mostly young man and woman who managed to escape. Since not many people were left, the Forerunner were in no shape for a war; it would take time for them to rebuild their technology. The Prophets, always being the smart ones, saw an opportunity here; they would kill the Forerunner, steal their technology, and use this technology to imply that they recieved it from the Gods, thus uniting more races, and ultimately, conquering the unvierse. But, at the time, the Prophets were very primitive, and so the Forerunners managed to escape. The Prophets used their new technology to travel in space, and found other Forerunner artifacts. Meanwhile, the Engineers have known the Prophets for a long time, and when they saw the artifacts the Prophets had found, they quickly started duplicating them. The Prophets then threatened race after race to either join them or die.
So, as the Prophets realized the possibility of the Elites realizing this truth, they started casting them out more and more. Eventually, some veteran Elites (Golden and Spec Ops) finally decide that they won't put up with it anymore, and they leave (only a few, maybe a couple of hundreds, but not all of the Elites). The Hunters, meanwhile, were said to consider themselves superior to all other Covenant races, and they refused to talk to anyone except the Elites, because they respected their abilities. This may hint as to why the Hunters have not been spoken of yet; maybe some of them left the Covenant too, and so had to remake their armor, or maybe leave it completely behind (Bungie wouldn't just let us know if the Hunters had a complete overhaul, especially if it means something that might give the plot away). The Prophets know this could be the start of a revolution, so they declare war against all who leave the hierachy. The Elites that escaped decide that if they have any chances of surviving, they'd need help. And that's where us Humans come in. Now, even though that the Elites consider us inferior, they do realize what the Spartans are capable of: just as much as them. So they try to come in contact with the Spartans (this COULD be what ILB is all about, but I'm going to stay away from that). However, they can't come in contact with them. What can they do now? Maybe they'd go to the one place the Covenant would be afraid to go: Halo (could be another one, or the same one). This is the only place where they might feel they have a chance to escape the Covenant; they know the dangers of the Flood, but they hope they are destroyed. Once there, the Elites struggle to survive against the Flood, who still had infection forms slouching around. The Prophets, knowing how dangerous the Flood are, but still seeking revenge, send a team of the remaining faithful Elites, Brutes, Jackals, and Grunts to Halo (something the escaped Elites hoped wouldn't happen). The Elites quickly start dieing out, and the Flood start escaping Halo. Master Chief then has to go to Halo to try to stop the Covenant from finding out what's left of Cortana, as it would lead them to Earth. But he arrives too late, and the Covenant have already retrieved the location of Earth. They now decide to leave the remaining escaped Elites alone, and they head over for Earth. The Flood board the ships that the escaped Elites used to get to Halo, and follow the Covenant to Earth.
Please don't flame, I tried my best, and it's all just speculation. Post thoughts or comments.

I must say, you are a brave man to combine so many theories into one.
You must have no live at all. ....I respect that.

i read it, decent little theory, i like the whole elite outlook, not too crazy about them escaping to another halo though...i'm thinking they'll be loyal no matter what, the prophets have them totally in the dark

Ya I figured it was a long shot. But, anyway, as for you saying I don't have a life, I happen to be free today, and since a Hurricane is heading my way (I live in south Florida) I really can't get out of the house.

Saying you have no live wasn't meant as an insult. Where I live we use it as a complement, but I have trouble remembering the rest of the world aren't as retarded as us yet.

Interesting read!

Any thoughts about the Hunters had been pushed aside by more intruiging ideas in my mind. Thanks for the reminder:)

DualWeildinFreak,
If you're interested in the idea of a fractured Covenant society, then you might enjoy reading some of the theories I have posted in the first 10 pages of the OFFICIAL Halo 2 Speculation thread:)

It's hitting here in St. Pete -- and I DID read it -- and I'm about to re-read it to make sure I got it right -

The Prophets didn't have a theoretical approach to tactics and reasons, but a TheoCratical one -- Meaning the religious beliefs of the Prophets seemed to outweigh reason -- This is where the Elites ran into problems - as they are seeing the other side of the coin maybe.
